`submod generate-config --from-setup` doesn't include sparse checkout configurations

When generating a config file with the --from-setup flag, submod doesn't populate the sparse_paths property for modules if configured. This can lead to mismatched configs and other hard to diagnose issues. Submod should both reflect the sparse paths and routinely check for drift.
